Interesting that you should mention the font of the tranny.
Last night I fired it up (on jack stands) and noticed that just idling in 5th gear was enough for the vibration to come and go. Maybe because there's no road noise? or perhaps it just surfaces much easier because of no load.

Anyhow I got under there with a screw driver and listening to the tranny I could tell it was definately coming from the front of the tranny. Sounded like it was right where the tranny bolts to the bell housing.

As for bearings in the tranny. I just rebuilt it to try and cure this problem. Every bearing, synco etc. in the tranny is brand new. In addition there's a brand new input shaft, cluster, and main shaft in it too.
Motor is a brand new crate motor too. I guess it's possible that it came with a bad bearing in the flywheel from the factory? Or even worse it could be missing? Now that I think about it I can't remember. I'm thinking surely I would have noticed that if it was missing..... can't remember now.

The other think that comes to mind is that the motor is from a 95 GT. Tranny was from a 94 Cobra. I then switched to the 93 Cobra style input shaft. About 5/8" shorter if I remember. Shorter bell housing too. I guess there's a slim chance the two input shafts have a different OD on the end and use a different pilot bearing in the flywheel? Seems like a long shot but I'll check.
